Maybe Zubbly can chime in because you'll only get 2nd hand information from me.
You say 'if it worked for Tom's generator...'; I remember Zubbly explaining to me how it -was- a problem for Tom's generator and which took him a while to figure out what went wrong; the links to the two drawings explains it all; I suggest we learn from other people's mistakes; Z has made a quite a few and learned a lot doing it and solving the problems; no need for you and I to repeat the same mistakes. In fact, I -was- going to make the same mistake as you and Zubbly, but thankfully he spotted my error in time and corrected me.
The solution he used in Tom's generator was to rectify each phase individually.
In your case, however, it looks pretty easy to remove just the two windings of one phase and correct the stator, without too much rework/hassle. In that case, you'd have the option of wiring for star, delta and even rectify the phases individually.
