You have a generator that produces enough voltage to charge a 12 volts battery but sometimes the output is low so you want to charge a 6 volts battery and this switch to be automatic - CORRECT ?.
Detail the capabilities of the generator voltage and current at what RPM, also unloaded voltage at that RPM.
Sometimes is better to increase the voltage to 12 volts if below 12 volts, though current capability of the generator is needed to be able to have a good conversion

Nanotech the ball is yours, one could use ICM555 (Cmos) driving small power MosFets and a low current amplifier for switching to higher 12 volts.Also with the same IC and MosFet with a Choke to produce a higher voltage to charge the 12 volts from lower than 12 volts source,
About 30 or 40 milliwatts circuit.
I had an idea of a high speed by-pass diode on both seriesed bridges. Not sure how that would work.
